ToeJam and Earl have finally returned to their home planet after rebuilding their spaceship and escaping from Earth. Unfortunately, the pair soon learn that some of those bogus Earthlings have stowed away on their ship and are now running amok on the peaceful planet Funkotron! The make matters worse, the great and mighty Lamont the Funkapotamus has hidden away in the Funk Dimension to escape from the invading human menace. To undo this heinous mess, ToeJam and his buddy Earl plan to trap the Earthlings in jars and send them back to Earth, and along the way see if they can lure Lamont out so that he can spread Funk throughout the world once more!

- Whereas the first game was a top-down adventure, Panic on Funkotron is a 2D platformer. However, it still retains the exploration and 2D cooperative gameplay of the original.
- There was a ToeJam & Earl comic in the short-lived and little-known UK gaming magazine Max Overload!.
